To edit existing EPUB files the best option is the Sigil freeware app. It lets you see the rendered text and the HTML code in split screen, so you can tell what is really happening much better.

If you use Calibre for a conversion be sure to thoroughly check the resulting file in Kindle Previewer or an actual Kindle.
