When I perform AutoCorrect it doesn't use my customized list to replace text any longer (version 4.3.5.1 on Windows 7).
The entries are still in \Documents\Atlantis\Spellcheck in a .zlx file. But I can't load that file in the AutoCorrect Option dialog, and there is no Help for "zlx", apparently an Atlantis compressed format.

"zlx" is a spellcheck lexicon. It has nothing to do with the AutoCorrect. The AutoCorrect settings are stored in Atlantis.ini (the default path is "My documents\Atlantis\Atlantis.ini").

The language-specific AutoCorrect settings are stored under the [Autocorrect\NN] section name (where NN is a language identifier). For example, the [Autocorrect\9] section is where the English AutoCorrect settings can be found. But you are not supposed to edit the INI file.

The big question now is where are my customized AutoCorrect entries? I had several thousands replacements (accented French words, etc.) curated over the years. Please don't tell me it's lost.

Based on the info you have provided, it is hard to suggest much.
Do the document text language and the language of the AutoCorrect settings match? Did the AutoCorrect entries “disappear” in a middle of an Atlantis session? Or after a restart? Or after an update? Or after another action from your side?
As in case with any important files, if you have invested so much work into composing the AutoCorrect replacement pairs, it is always a good idea to backup your work. The “AutoCorrect Options” dialog has a “Save to file...” button. You can also backup the entire Atlantis.ini file.
Again, I cannot say what exactly happened in your case. But if you are sure that the INI file of Atlantis does not contain your replacement pairs, you can open the following Registry key with the regedit utility:
HKEY_CURRENT_USER\Software\Atlantis Word Processor\Autocorrect
and check if your pairs are there.

I use AutoCorrectAll, a wonderful Atlantis feature. I don't always check results right away, but I started noticing some substitutions were not occurring. Then I realized AWP reverted to the default replacement list. I believe it happened after a recent upgrade.
If AutoCorrect pairs are stored in .INI, my INI file must have been several thousands lines long. Isn't that a problem after a while? Automatic INI backup might be a good idea.
A registry file appears to contain the replacement pairs. Exporting them to txt doesn't produce a very legible output however, as shown in the picture.

Atlantis 4.2.1+ does not store settings in the Registry anymore. If the “user files” folder of Atlantis contains Atlantis.ini, Atlantis 4.2.1+ loads settings from that .ini file. Otherwise it tries to load settings from the Registry (note that this feature is deprecated, and will be removed from Atlantis at some point in the future). When you close Atlantis 4.2.1+, it always saves settings to the .ini file.
So if you upgraded from a quite old version to the latest version, and the “user files” folder contained Atlantis.ini with possibly some very old settings that you manually created with Atlantis, the latest version would ignore your most recent settings from the Registry, and load settings from that .ini file instead.
If my guess is correct, you can simply close all running instances of Atlantis (if any), rename or move Atlantis.ini to another folder with the file manager, and launch Atlantis. It would load your recent settings from the Registry. Then just close Atlantis. The new Atlantis.ini file would contain your AutoCorrect data.

I renamed the .ini file, started Atlantis again and got my AutoCorrect entries back, all 9537 of them.
