After the last update, after every save, temporary files appear in the trash and I have to empty it.

Updated from what version? There are no new features in the latest update related to document saving.
What are those files? Maybe they are old “backup files” that Atlantis moved to the Recycle Bin because of the current configuration of the Backup files feature in your copy of Atlantis, and because the Never move files to the Recycle Bin option is unchecked on the “General” tab of the “Tools | Options...” dialog.

From the last previous version, because I try to keep it up to date.
I haven't changed anything in the options since the last update. I didn't have any files in the trash before.
I actually had this option unchecked, but I'm sure I didn't do it myself.

The Backup Files feature of Atlantis is on by default (within the “factory settings”). Moving deleted files to the Recycle Bin (if the Recycle Bin is enabled in Windows) is also on by default in Atlantis.
I do not think that those files in your Recycle Bin have anything to do with the latest update. It probably just happened that Atlantis needed to delete some old backup files according to your current Atlantis configuration.
If you do not want Atlantis to move files to the Recycle Bin but delete them immediately, you can check the “Never move files to the Recycle Bin” option on the “General” tab of the “Tools | Options...” dialog.
