Now that regexp searches are coming to Atlantis, a useful related feature would be the saving and loading of sets of find/replace (w/ formatting, etc) actions.
Mellel (a Mac word processor) has this feature as "Find Action" sets, and it's surprisingly useful.
For instance, if one needs to accept multiple text files, and for each of these files generate a formatted document, you could use a series of regexp find & replace's to perform the various text wrangling (switch first & last names, bold bullet points, etc.) functions; but having to enter the same values again and again for each document would be tedious. Selecting a saved set, ex. "Munge Report", and having all the operations applied automatically, would turn Atlantis into a rather efficient text processor.

Saved Sets of Find & Replace
Atlantis already saves the last 12 finds and the last 12 replaces in drop down lists but I can see value in having the ability to save a set of these and reload them when needed but most of what I want to do is already preprogrammed into the AutoCorrect options and autocorrect command. Perhaps a custom set of actions could be added to autocorrect which would be the place to use something like that.
